She wants to talk to Godzilla, who is resting in an old underwater city. The team finds Godzilla's home in a submarine that is very radioactive. They think it will take too long for Godzilla to heal on his own, so they decide to set off a nuclear warhead to speed things up. Serizawa makes a big sacrifice by manually detonating the warhead, waking up Godzilla, and giving him more power.

Despite Ghidorah's overwhelming might, Mothra sacrifices herself and gives her power to Godzilla, preventing him from being killed. Dougherty decided to make a movie on Monarch instead of Ford because he saw a chance to portray the organization as a band of heroes in the last film. Rather than write a story about monsters, Dougherty and Shields chose a human story line that could be changed to talk about things like climate change or eco-terrorism and stand on its own without monsters. It turns out that Emma made the Orca with frequencies from both Godzilla and humans. This means that humanity has as much of a say in this battle as the Titans do, even though Emma made the Orca herself. Godzilla is also emitting a huge nuclear pulse, and he's going to go off soon, so they can see that as well. Mark goes into the city to look for Madison. Emma, who has run away from Jonah to save her daughter, is the last person they see before they reach her house. There is no doubt that Madison has gone back to their old house. They find her under the rubble, unconscious but still alive.

A rematch between Godzilla and Ghidorah ensues, with the three heads gnawing on Godzilla's flanks. Mothra swoops down to rescue Godzilla by encasing the three heads in a web of light from the sky. He reappears and fights Mothra, almost claiming her life until she outwits him and uses her stinger to puncture his shoulder and kill him. Mothra joins Godzilla's side after Ghidorah has crippled him. Despite her best efforts, she is unable to reach Ghidorah before the monster's lightning vaporizes her and replenishes Godzilla's energy.

In a fury, Godzilla rises to resume fighting his foe. Meanwhile, the humans want to get the heck out of Boston, but Emma believes she must redeem herself for what she began. She refuses to board the plane out of town, even though Mark and Madison beg her to. She steals a van and uses the Orca to entice Ghidorah. He blasts her, only knocking her out of the van, but buying Godzilla time to build his nuclear pulse. “Long live the king,” Emma says before she dies. Skyscrapers melt and everything else catches fire. Finally, Big G sends a tremendous blast toward Ghidorah, first to singe off his wings and then to take out his two side heads. It appears Ghidorah's head emerges from the smoke after one more blast... Except it's in Godzilla's mouth, and he kills it.

Then, after the credits, Jonah and his men pursue a guy who gives them one of Ghidorah's heads. Jonah claims he'll take it for some unknown reason.

Eco-terrorist Alan Jonah and his squad capture Dr. Emma Russell and her daughter Madison to awaken King Ghidorah using a gadget Emma built called The Orca that transmits frequencies needed to connect with Titans. Emma uses the Orca to tame a newly-hatched Mothra, which Jonah sees.

Godzilla is seriously damaged by a bomb fired by the military. Monarch understands that a nuclear would speed up his recovery, so he's hiding down beneath. Dr. Serizawa is willing to die in order to bring Godzilla back to life.

She leaves Jonah and heads into Boston to find Madison after bringing the Orca to Fenway Park and calling the Titans there. When Godzilla and Mothra go up against Ghidorah and Rodan, the stakes could not be higher for the final showdown! To save Godzilla, Mothra gives herself to Ghidorah, sacrificing herself in the process but allowing her essence to infuse Godzilla with strength. For the sake of luring Ghidorah away from Godzilla, Emma sacrifices her own life. Finally, Godzilla uses the nuclear pulse from the nuke to completely destroy Ghidorah. Afterwards, the rest of the Titans arrive and bow to Godzilla as their new leader.

The credits say a Mothra egg has been unearthed, and Godzilla is preparing to fight Kong. Meanwhile, Ghidorah's head is delivered to Jonah for an experiment.
